Top job on getting it this far, have done a few Navara engines in the last few years myself and there's nothing like having a go at a job like this yourself....

I would start with the engine bay connectors round the large electronics box. Check these first as I presume the bits and bobs in the car haven't been disturbed and you have had the engine out and possibly pulled a cable in the engine compartment.

I've read in a few places about people getting misfires and replacing fuel filters and vehicle speed sensors, I'm not sure what the connection would be, unless the VSS is faulty and sending a spurious reading and the ECM won't allow the engine to fire if it thinks it's going over a certain speed or something like that.

I still haven't got a chance to look at her yet. I'm hoping to have a good at it today. The more I discuss the issue with people the more I realise that it must be an electrical issue (which the computer is point to!). I did try some easy start in her and no luck. It's as if the easy starts ignites, but then the computer still doesn't supply the fuel.
