I've mulled over this for a while too, and wasn't sure whether it was just in everyone's heads - especially the diesel owners as they don't even have a spark to make better through a new battery. However, consider this: Although the engine will run directly off the alternator, it still needs a battery to do so because the alternator generates an alternating current through a diode pack which is a fairly 'lumpy' (square wave) signal, and the battery smooths this out. So, if you have a knackered battery then the alternator is going to be running a lot which will put a drain on engine performance (something those with a lot of power will notice less though). A poor condition battery won't maintain its voltage as well so the alternator will kick in and out a lot as the voltage regulator circuit operates. This might result in quite lumpy performance.
