The battery is charged when the key is in the ignition engine running. (Inductive charging)You appear to have had a low battery in the key which your running has charged sufficiently.

I had exactly this a while back, for some reason one of my keys wouldn't unlock the door but would start the engine. Just had to resync all keys and all was well.
