That valve is the purge valve for the EVAP system. If that mystery pipe is the one that should be connected to the valve then it might explain the rough running as you will be getting excess air all the time into the throttle body.

The weird thing is it appears to be running fine at the moment although I havent taken it on any long runs yet, but I know things are incorrectly connected & that 2 parts of the system are open (sai valve & the mystery pipe).
