Software updates

My FF is due its first service under my tenure next week. It has previously been serviced since new at a Main Dealer. I have elected to go down the independent route and have booked it in one that happens to be in my village at what I think is a very competitive price for a type 1 service,
The guy mentioned that software updates will need to be downloaded. My question is this: are these necessary as the FF is running just fine!
He also said that faults will need to be reset, but I mentioned that I had already reset standing faults with my IID Tool. He basically poo pooed the IID tool and said that it couldn't possibly have found all faults!
Should I have reservations about using this particular independent? Previous cars:
S-Max 2007-2013 (only diesel I've had, good car but expensive when diesely bits go wrong, so what's the point?)
Galaxy 2001-2007
Mondeo Estate 1997-2001
Sierra Estate 1993-1997
Uno Turbo 1987 -1993
Fiesta 1984 - 1987
Fiat 127 1982 - 1984

Are there any new updates for the 2006 model?? What faults are needing reset?
I think you have alarm bells ringing yourself... Go with your instinct.
Will the main dealer price match? I always haggled with Stratstone and got them way down on price. Previously..

Based on what you've written I would not have any reservations. If anything, his caution and lack of trust in new "wonder-products" speak more for than against him. There is a lot of junk on the market. He probably thinks the IIDTool is some sort of generic OBD reader - in which case he'd be absolutely correct. It would have found only the emissions-relevant faults.

The IIDTool will have def found all faults and we are working on the vehicle SW updates - we do not do all yet as it is a little more complex than simply flashing a generic file.

PM me his contact info if you like - I will give him a call. We will need betas for the coming IIDTool Pro (shhhh Whistle ) maybe I can interest him...
