If there is a fault which could damage the car electronics wouldn't it show up when replacing the neg pole? |

It did reset all the clocks etc. to 1200 as well as throw up a EAS fault (heart missed a few beats!!) but once engine started again it cleared everything and I re-set the clock so all's good.
