keyfob dont want to play nice anymore

A few months ago I was getting low battery keyfob warning on dash.
Changed battery and went out to car to check it would work and nothing.
Changed back to old battery and the same...nothing. Censored
Tried 2nd key(with old battery in it) and that wouldnt work either Censored
Put key in door and unlocked, opened door -alarm,4 ways blinking. Put key in ignition, turned to 1st sector- alarm died,4 ways stopped. good. started car up.... yep good there as well.
Hit the unlock/lock button below 4 way switch,everything unlocked...tick.
To lock is just key in door and turn.
Had a look through "Rave" (aussie version of WM) to find where the alarm is.
Disconnected the alarm.
Has been like that ever since, but as I'm going to be getting a Freeby 2 soon I really would like to get the keyfobs working as intended re unlock/locking car.
Have done the key in ignition, turn to 1st sector, out hold up near face and press required buttons many times but it does not want to compute. The red light never comes on to say that it is working and the buttons dont move at all.
Could it be the BCM needs reprogramming as both keys worked before I changed the battery in one of the keys.
Any advice great fully received as to how to fix my problem.

cheers
