Your first two pin changes only relate to the eject box for the centre arm rest and it maybe that the other wiring diagram used different wiring at the eject box end - it only uses three wires at this end none of which effect the unit firing up.
The only pins needed to get the ULF working are the two positive ones, a ground and the ibus, these are pins 15, 17 35 & 36 - all the others relate to microphone, audio mute, speaker, voice or eject box and will only effect their corresponding function. For example if the mic wires are not connected then you can shout as much as you like but it wont hear you
Assuming the connections are correct the telephone option should appear on the monitor without any reprogramming
This may seem daft but have you checked to make sure your phone loom is actually connected to the main loom? This is the white 12pin x400 plug often tucked wayyyyyyyy down under all the other modules: Details here:

The only other things I can suggest are general "house keeping" making sure the relevant fuses haven't blown and perhaps trying a voltage meter
